I suspect this is the best approach. Something like this (untested) should
create the right reply:
replymsg_command = mailto:$TO?subject=$SUBJECT&Body=In-Reply-To:%20<$ID>%0A
and it shouldn't be hard to add code to check the message body for id's.
Note also that the linkquotes=1 option can help the threading if users are quoting parts of the message they reply to in anything resembling the standard quoting style.
