I don't think your problem has anything at all with Message-IDs to do.

Hypermail does not automatically update an existing destination. You should use the -u option to enable that.
My old(er) version of hypermail says -u is 'Update archive by one article' but AFAICR, I modified that a long time ago to be only 'Update archive'.
Please try it out and don't take my word for this.
